What is the best way to export a logo and get it ready for upload in this site?

Choose Save for Web (CTRL+SHIFT+ALT+S) from the File menu. Save it as PNG-24 with Transparency unchecked.

Another option is to also export the jpg in RGB mode...best size is 640x480 px

It's easier to export your vector to png. It automatically converts your design to RGB.
